I would say that the engineer didn't do his homework and forgot all about "good engineering practice". Our firm had a similar project with emergency generators and the exhaust mufflers were located at the roof and installed vertical without any "box-in" as you mentioned. To prevent rain or insects from entering, the tip of the exhaust pipe was fitted with a hinged stainless steel cover or "weathercap" (see similar picture) that opens with the exhaust gas and closes without.

that's a good idea also. especially if the roof deck is not considered and classified as belonging to an occupied area.
Again, there might be other reasons behind it, and only those engineers or the architect will know.
